The problem seems to be one of documentation. The pedia entry for supply could explain all this clearly.

As for colonies blocking, perhaps there could be a building (on the defense tech tree?) that interdicts some amount of enemy supply.

To add to this I have discovered something.
My original problem was not that they had a stronger Supply value than I did.
The problem was that my Supply strength was 'Zero'.
That's why it was getting pushed aside.
Because in this situation one side clearly has a stronger Supply value, but it
is not pushing the weaker one aside.

Nope, AFAIK that's exactly how it currently works.

You can't push supply into a system that has positive supply, only zero or below supply can be pushed past, that's by design.
