I've noticed that although it shows that a forum such as brainstorming has new threads, when you go into the brainstorming forum none of the new threads have the 'new thread' icon.

Try using http://freeorion.org/ instead of http://www.freeorion.org/ for everything.

I think the URL's affect the session remembering you being logged in. Because the site name changes it forgets or confuses whether you are logged in or not.

Also seems to affect links as well, when I tried to click 'Post Reply' it directed me to the main forum page, I had to copy the link and add 'www.' to it.

For the cookies, I believe that setting the domain as .freeorion.org will make it global.
For the link problem, setting the site address to freeorion.org (no http:// or www.) might solve that.
It seems that the settings used for the board and the portal must differ somewhere for this to be happening, one of those two are likely to be it.

How right you were. I've changed it so they are both now http://www.freeorion.org - so use this as the official link.
