Interstellar Logistics gives ships an increase in speed. What are the rules on that? Example, I have two fleets of Flux Heavy Troopers, one that was just built that has ship speed 80, and an older fleet of the same with speed 100.

Timing. Effects are processed before production so something built doesn't get the bonus. The bonus is reapplied every turn if a fleet is in range so it means the ETA on travel is frequently wrong but that's OK.
Basically, a new fleet doesn't get Effects driven bonuses from outside its own parts/hull.
