I was thinking along the lines of being able to select each craft and choose to repair / upgrade indivdual parts or statistics.
Each part could have wear points, fights naturally would wear a part based on damage taken during a battle. Possibly have some wear from from travel, age, or environment you take them into.
As long as the hull health is kept in good maintenance you would be able to repair / upgrade your craft add on components to the newest technology you have researched provided you have the accumulated the required resources to manufacture and implement the parts.
Could require that to implement the changes you would have to either move the craft to a main hub point or have a maintenance craft that travels to the craft you want to work on with the parts.
